Pick it a part find where I am off

Start at a deep water well being pumped into a 5k tank. The pump will work off a float switch in the tank. From the tank, it goes through a softener and filter system to the two stacked 275 gallon tanks inside the house. Into the top, charcoal filtered into the bottom and then to the pressure tank. Then on to the domestic use.

Meanwhile….back at the tank,
There will be a second connection going to feed the stock tanks, garden and milk shed.
The garden will also be fed from the cistern which is connected to the house and the front barn.
The orchard will get most of its water from the house gray water. I plan to plumb the washer, sinks and shower to the orchard.

What am I missing?

Pumps. You're looking at megabucks if you intend to pressurize the tanks with the well pump. Most tanks are only good for about 15-20 psi before they rupture or the seams burst.

If you intend to soften and filter the water for all uses, livestock and garden included, you're going to need quite a system. Most folks only soften the water for use in the house and filter only water for cooking and drinking. You can get the things needed to do what you plan, but you might want to price things before locking yourself in on a design.

The house will be the only part filtered and softened. The main tank will not be pressurized, just filled from the well. The plan was to have the pressure tank in line after the tanks.

Are you planning to use a jet pump for water pressure in the house, then? The more water you can move by gravity flow, the better.

Just as a suggestion, plan to use at least 1 1/4" pipe between all the storage tanks, bigger is better. And, based on my experience, anything that might possibly freeze should use PEX pipe, and I've fallen in love with SharkBite fittings even though they're pretty expensive.
